Researchers have made significant advancements in understanding cat evolution, uncovering the genetic reasons behind the stability and simplicity of cat genomes compared to other mammals. Their study highlights the importance of specific DNA regions in species differentiation and the variation in olfactory genes among cat species, providing valuable insights for conservation and scientific understanding of feline biology. Researchers at the Texas A&M School of Veterinary Medicine & Biomedical Sciences (VMBS), along with a multidisciplinary team of collaborators, have made significant discoveries regarding the evolutionary history of cats. Their findings reveal the developmental pathways through which various cat species, including lions, tigers, and domestic cats, have diverged. Furthermore, the research illuminates the connection between genetic variations in cats and vital survival skills, such as their heightened sense of smell for detecting prey. By comparing genomes of several cat species, the project, recently published in Nature Genetics, has helped researchers understand why cat genomes tend to have fewer complex genetic variations (such as rearrangements of DNA segments) than other mammal groups, like primates. It also revealed new insights into which parts of cat DNA are most likely to evolve rapidly and how they play a role in species differentiation. “Our goal was to better understand how cats evolved and the genetic basis of the trait differences between cat species,” said Dr. Bill Murphy, a VMBS professor of veterinary integrative biosciences who specializes in cat evolution. “We wanted to take advantage of some new technologies that allow us to create more complete cat genomic maps. “Our findings will open doors for people studying feline diseases, behavior, and conservation,” he said. “They’ll be working with a more complete understanding of the genetic differences that make each type of cat unique.” Variations On A Theme Among the things the scientists were trying to better understand is why feline chromosomes — cellular structures containing the genetic information for traits like fur color, size, and sensory abilities — are more stable than in other mammal groups. “We’ve known for a while now that cat chromosomes across species are very similar to each other,” Murphy said. “For example, the chromosomes of lions and domestic cats hardly differ at all. There appear to be far fewer duplications, rearrangements, and other types of variation than what are commonly found in great apes.” In the primate order, this kind of genetic variation has led to the evolution of different species — including humans and great apes.  “The great ape genomes tend to break and rearrange, and even human genomes have very unstable regions,” Murphy said. “These variations may predispose certain individuals to have genetic conditions, like autism and other neurological disorders.” The key to this variation between cats and apes, as Murphy found out, appears to be the frequency of something called segmental duplications — segments of DNA that are highly similar copies of other DNA segments found elsewhere in the genome. The more segmental duplications you have in your DNA, the more likely the chromosomes are to rearrange, etc. “What we discovered by comparing a large number of cat species genomes is that cats have just a fraction of the segmental duplications found in other mammal groups — primates actually have seven times more of these duplications than cats. That’s a big difference, and now we believe we understand why cat genomes are more stable,” he said. A Needle In A (Double) Helix While cats may not have as many large genetic rearrangements in their DNA, they still have plenty of differences. Through their research, Murphy and his colleagues now better understand which parts of cat DNA cause those variations, especially the variations that define speciation, or the differences between species. “It turns out that there’s a large region on the center of the X chromosome where most of the genetic rearrangements are happening,” Murphy said. “In fact, there’s one specific repetitive element within this region called DXZ4 that evidence tells us is largely responsible for the genetic isolation of at least two cat species, the domestic and jungle cat.” DXZ4 is what Murphy calls a satellite repeat — it’s not a typical gene that codes for a physical trait like fur color, but, rather, it aids in the three-dimensional structure of the X chromosome and likely played an important role in cat speciation. “We still don’t know the precise mechanism, but by comparing all these cat genomes, we can better measure the rate at which DXZ4 evolved in one species compared to all the others. What we learned is that DXZ4 is one of the most rapidly evolving parts of the cat genome; it’s evolving faster than 99.5% of the rest of the genome,” he explained. “Because of the rate at which it mutates, we were able to demonstrate why DXZ4 is probably linked to speciation,” Murphy said. Sniffing Out Elusive Genes Using new, highly detailed genome sequences, the team also uncovered clearer links between the number of olfactory genes, which govern scent detection in cats, and variation in social behavior and how they relate to their surroundings.  “Since cats are predators who rely heavily on smell to detect their prey, their sense of smell is a pretty important part of who they are,” he said. “Cats are a very diverse family, and we’ve always wanted to understand how genetic variation plays a role in different cat species’ ability to smell in their different environments.  “Lions and tigers have a pretty big difference between certain odorant genes involved in detecting pheromones, which are chemicals that different animals release into the environment to communicate information about identity, territory, or danger,” Murphy said. “We think the large difference has to do with lions being very social animals living in family groups and tigers living a solitary lifestyle. Lions may have a reduced reliance on pheromones and other odorants because they’re constantly around other lions, reflected in the fewer genes of this type in their genomes,” he said. Tigers, on the other hand, need to be able to smell prey across very large territories as well as find mates. “Tigers, in general, have large olfactory and pheromone receptor repertoires,” Murphy said. “We think this is directly tied to the size of their territories and the variety of environments in which they live.” Domestic cats, on the other hand, appear to have lost a wide range of olfactory genes. “If they don’t have to travel as far to find what they need because they’re living with people, it makes sense that natural selection wouldn’t preserve those genes,” he said. Murphy shared that his favorite example from the project is the odorant receptors from the fishing cat, an aquatically adapted wild cat species living in Southeast Asia. “We were able to show that fishing cats have retained many genes for detecting waterborne odorants, which is a pretty rare trait in terrestrial vertebrates,” he said. “All of the other cat species have lost these specific genes over time, but fishing cats still have them.” This new information about olfactory genes in cats was made possible through a new approach to genome sequencing called trio binning, which allows researchers to sequence the most difficult regions of a genome. This new technology also makes separating maternal and paternal DNA much easier. “With trio binning, you can now take DNA from an F1 hybrid — an animal whose DNA is split 50-50 between parents of different species — and cleanly separate the maternal and paternal DNA, giving you two complete sets of DNA, one for each parent species,” Murphy said. “The process is much simpler, and the results are more complete.” Filling In The Blanks One of the most important conclusions from the project is that cat species may be similar in many ways, but their differences matter.  “These differences are showing us how these animals are perfectly suited for their natural environments,” Murphy said. “They’re not interchangeable, and that’s valuable information for conservationists and others working to preserve or restore species in their natural habitats.  “For example, you can’t assume that tigers from Sumatra and Siberia are the same,” he said. “Their environments are wildly different, and those tiger populations have likely developed specialized genetic adaptations to help them survive in these very different places.” It’s also important for scientists to realize that the sections of genomes that are the most difficult to assemble may just be the key to understanding crucial bodily systems like immunity and reproduction. “Olfactory genes aren’t the only ones that have been challenging to sequence and study. Scientists have also struggled to sequence immune and reproductive genes, so previous studies are missing this kind of information. Imagine trying to study a genetic condition in cats, humans, or any species, for that matter, without having all the pieces; this is why assembling complete genomes matters,” Murphy said. For now, Murphy and his team will continue applying the most advanced genome sequencing and assembly technologies to cat genomes in order to fill in as much information as possible about the world of cats. When we experience a new event, our brain records a memory of not only what happened, but also the context, including the time and location of the event. A new study from MIT neuroscientists sheds light on how the timing of a memory is encoded in the hippocampus, and suggests that time and space are encoded separately. In a study of mice, the researchers identified a hippocampal circuit that the animals used to store information about the timing of when they should turn left or right in a maze. When this circuit was blocked, the mice were unable to remember which way they were supposed to turn next. However, disrupting the circuit did not appear to impair their memory of where they were in space. The findings add to a growing body of evidence suggesting that when we form new memories, different populations of neurons in the brain encode time and place information, the researchers say. “There is an emerging view that ‘place cells’ and ‘time cells’ organize memories by mapping information onto the hippocampus. This spatial and temporal context serves as a scaffold that allows us to build our own personal timeline of memories,” says Chris MacDonald, a research scientist at MIT’s Picower Institute for Learning and Memory and the lead author of the study. Susumu Tonegawa, the Picower Professor of Biology and Neuroscience at the RIKEN-MIT Laboratory of Neural Circuit Genetics at the Picower Institute, is the senior author of the study, which appears this week in the Proceedings of the National Academy of Sciences.  Time and Place About 50 years ago, neuroscientists discovered that the brain’s hippocampus contains neurons that encode memories of specific locations. These cells, known as place cells, store information that becomes part of the context of a particular memory. The other critical piece of context for any given memory is the timing. In 2011, MacDonald and the late Howard Eichenbaum, a professor of psychological and brain sciences at Boston University, discovered cells that keep track of time, in a part of the hippocampus called CA1. In that study, MacDonald, who was then a postdoc at Boston University, found that these cells showed specific timing-related firing patterns when mice were trained to associate two stimuli — an object and an odor — that were presented with a 10-second delay between them. When the delay was extended to 20 seconds, the cells reorganized their firing patterns to last 20 seconds instead of 10. “It’s almost like they’re forming a new representation of a temporal context, much like a spatial context,” MacDonald says. “The emerging view seems to be that both place and time cells organize memory by mapping experience to a representation of context that is defined by time and space.” In the new study, the researchers wanted to investigate which other parts of the brain might be feeding CA1 timing information. Some previous studies had suggested that a nearby part of the hippocampus called CA2 might be involved in keeping track of time. CA2 is a very small region of the hippocampus that has not been extensively studied, but it has been shown to have strong connections to CA1. To study the links between CA2 and CA1, the researchers used an engineered mouse model in which they could use light to control the activity of neurons in the CA2 region. They trained the mice to run a figure-eight maze in which they would earn a reward if they alternated turning left and right each time they ran the maze. Between each trial, they ran on a treadmill for 10 seconds, and during this time, they had to remember which direction they had turned on the previous trial, so they could do the opposite on the upcoming trial. When the researchers turned off CA2 activity while the mice were on the treadmill, they found that the mice performed very poorly at the task, suggesting that they could no longer remember which direction they had turned in the previous trial. “When the animals are performing normally, there is a sequence of cells in CA1 that ticks off during this temporal coding phase,” MacDonald says. “When you inhibit the CA2, what you see is the temporal coding in CA1 becomes less precise and more smeared out in time. It becomes destabilized, and that seems to correlate with them also performing poorly on that task.” Memory Circuits When the researchers used light to inhibit CA2 neurons while the mice were running the maze, they found little effect on the CA1 “place cells” that allow the mice to remember where they are. The findings suggest that spatial and timing information are encoded preferentially by different parts of the hippocampus, MacDonald says. “One thing that’s exciting about this work is this idea that spatial and temporal information can operate in parallel and might merge or separate at different points in the circuit, depending on what you need to accomplish from a memory standpoint,” he says. MacDonald is now planning additional studies of time perception, including how we perceive time under different circumstances, and how our perception of time influences our behavior. Another question he hopes to pursue is whether the brain has different mechanisms for keeping track of events that are separated by seconds and events that are separated by much longer periods of time. “Somehow the information that we store in memory preserves the sequential order of events across very different timescales, and I’m very interested in how it is that we’re able to do that,” he says. A study published by MBARI researchers and their collaborators today (May 17) in Nature provides new insights about one of the earliest points in animal evolution that happened more than 700 million years ago. For more than a century, scientists have been working to understand the pivotal moment when an ancient organism gave rise to the diverse array of animals in the world today. As technology and science have advanced, scientists have investigated two alternative hypotheses for which animals—sponges or comb jellies, also known as ctenophores—were most distantly related to all other animals. Identifying this outlier—known as the sibling group—has long eluded scientists. In the new study, a team of researchers from MBARI, the University of California, Berkeley, the University of California, Santa Cruz, and the University of Vienna mapped sets of genes that are always found together on a single chromosome, in everything from humans and hamsters to crabs and corals, to provide clear evidence that comb jellies are the sibling group to all other animals. Understanding the relationships among animals will help shape our thinking about how key features of animal anatomy, such as the nervous system or digestive tract, have evolved over time. “We developed a new way to take one of the deepest glimpses possible into the origins of animal life. We’ve used genetics to travel back in time about one billion years to get the strongest evidence yet to answer a fundamental question about the earliest events in animal evolution,” said Darrin Schultz, previously a graduate student researcher at MBARI and UC Santa Cruz and now a postdoctoral researcher at the University of Vienna. “This finding will lay the foundation for the scientific community to begin to develop a better understanding of how animals—and humans—have evolved.” For years, scientists have investigated whether sponges or comb jellies were most distantly related to all other animals. The location of an individual gene sequence can change over time, but changes to the linkages between genes on a particular chromosome are rare and largely irreversible. Until now, scientists have only looked at the similarities in the sequencing of individual genes to answer long-standing questions about the most ancient animal relationships. Schultz and team examined the linkages between genes on specific chromosomes, which are deeply conserved throughout time. They identified patterns that exist in a variety of animals and mapped those linkages back to the earliest point in animal evolution. The team found strong evidence that comb jellies represent a unique lineage whose ancestors diverged before the common ancestor of all other animals. The team compares this event to a genetic fork in the road of evolution that happened hundreds of millions of years ago. One lone single-celled organism, the ancestor of all animals, was traveling along that road with its two offspring. One child, which would evolve into comb jellies as we know them today, took one path. As it evolved, the genes on its chromosomes stayed in a specific order and did not change much. The other child, which would evolve into sponges and all other animals as we know them today, took the other path. Many of the genes on its chromosomes rearranged themselves and fused together. Because these rearrangements are irreversible and passed down generation to generation, they are detectable even today. By tracking these rearrangements, the team found clear-cut evidence that comb jellies, not sponges, are the sibling group to all other animals. “The fingerprints of this ancient evolutionary event are still present in the genomes of animals hundreds of millions of years later,” said Schultz. “This research helps strengthen the foundation of our understanding of the genetics of animal life. It gives us context for understanding what makes animals animals. This work will help us understand the basic functions we all share, like how they sense their surroundings, how they eat, and how they move.” Background More than 700 million years ago, different groups of small organisms split off the tree of life to evolve along their own independent paths, becoming the animals we know today. Researchers began working to understand the relationships between animals more than a century ago, and for most of this time period, they assumed that sponges split off the tree of life hundreds of millions of years ago making them the sibling group to all other animals. However, 15 years ago, researchers were able to use new DNA-sequencing technologies to find the first evidence that ctenophores, not sponges, were the sibling group of all other animals. This research sparked a great effort by the scientific community to develop new ways to confirm the identity of the oldest branch of the animal family tree, but a definitive answer remained unclear. While groups of animals have evolved hundreds of millions of years apart, a remarkably large number of genes remain linked to the same chromosomes across these vastly different groups. Over time, the sequence of genes on each chromosome may change, but the actual link to the chromosome remains the same, except for in rare circumstances. Researchers have historically compared the gene sequences that coded for key proteins to infer how groups of organisms are related to one another. However, they found that this technique did not give reliable answers about whether sponges or ctenophores were the sibling group of all other animals. MBARI researchers used a novel technique to find new clues in the genomes of comb jellies and sponges. First, Schultz and the team sequenced the genomes for the entire length of each chromosome for two comb jellies and two marine sponges as well as three single-celled close relatives of animals—a choanoflagellate, a filasterean amoeba, and an ichthyosporean—in order to create a more complete and organized picture of each one’s genes. With the complete chromosome sequences in hand, MBARI researchers looked for patterns of linked genes to help answer the question of whether sponges or ctenophores are the most distant relative of all other animals. Because links between genes and chromosome location change relatively slowly, these changes reveal how ancient genomes may have been arranged. Distinct, rare changes and conserved patterns can be used to unambiguously unite all descendant lineages. This can help resolve long-standing questions about animal relationships. When they examined the chromosome-scale genome of comb jellies, they saw a grouping of genes that was very different from the patterns in other animals. Most importantly, they found patterns of genes that were shared between the ctenophores and three single-celled non-animals, whereas those patterns have been shuffled and mixed in all other animals, from sponges to sparrows. Comparing specific patterns of linked genes allowed researchers to build a deeply-rooted tree of animal life and better establish the order in which branches split off from the main trunk. The team uses two decks of cards—one blue and one yellow—as an analogy for how these gene linkages work. The blue and yellow cards in each deck are separate and represent genes on distinct chromosomes. First, the two decks merge, representing chromosome fusion events. Then, shuffling the decks further is like swapping genes between chromosomes. Each shuffle yields an increasingly small chance that you could cut the deck and have all blue cards in one half and all yellow cards in the other. Likewise, following patterns of genes across the tree of animal life, there would be an increasingly small chance that gene linkages from ancestral organisms would be reproduced by chance in the furthest branches of the tree.
